Summary

  • move the complete biobase update procedure into automation/update-biobase.md
  • reduce .claude/skills/update-biobase.md to a one-line pointer
  • add a minimal root AGENTS.md pointer for coding agents such as Jules
  • make the Claude biobase workflow manual-only via workflow_dispatch
  • remove the redundant cron-based Jules GitHub Action so native Jules Scheduled Tasks are the only recurring scheduler
  • update CLAUDE.md to document the canonical procedure and manual fallback

Canonical procedure

All substantive instructions now live in automation/update-biobase.md, including registry-specific tag selection, skip rules, no-downgrade behavior, version bumping, validation, PR format, no-change behavior, and handling of an already-open biobase update PR.

AGENTS.md and the Claude skill deliberately contain no duplicated operational rules; they only direct the agent to the canonical file.

Scheduling

After this PR is merged, configure the recurring task in Jules itself with a minimal prompt pointing at automation/update-biobase.md. The Claude GitHub Action remains available as a manual fallback only.

No biobase manifest data is changed by this migration.
