Legacy R + Java TCRen pipeline (v1.0)

The original R + Java (mir) TCRen pipeline from Karnaukhov et al. 2024 (Nat Comput Sci 4, 510–521; doi:10.1038/s43588-024-00653-0), preserved as the reference implementation before the Python re-implementation (tcren package, on the dev branch). This release marks the source as it stood prior to the rewrite.
