This part needs some clarification:

Then I made git ignore it, even when doing a git clean, in a local (not part of the repo) configuration
echo -n .claude >> ~/.config/git/ignore

This is only true for the default ignore location. If you changed it, you need to add .claude wherever it is. If this returns a value, that is your global ignore location
git config --global core.excludesFile

Why not setting up a dedicated user account for this kind of work? Or a dedicated VM or a remote server? Sounds too complicated for daily operations..
